migrating to a new Mac mini

I'm migrating from a 2010 Mac Pro with a 3TB internal drive containing 2TB of data.

I'm migrating to a Mac mini with a 1TB SSD and a 4TB external drive.

I presume that I should put my Applications folder on the internal SSD and everything else on the external drive. Migration assistant only sees the 1TB SSD on the Mac mini and says that I don't have enough space.

Is this the best way to organise my stuff on the new machine?

If so, how do I transfer everything and get it in the right place?
